The Senate (general body) consists of academic representatives and management representatives each from all institutions owned by or affiliated to the CIC.
This body convenes its meeting once in a year to look into the operations of the CIC, review its performance, discuss the new measures and initiatives and strategize the future plans.
Syndicate is the working committee of the CIC. This executive body consists of an academic representative and a management representative from all the CRCs and institutions owned by the CIC.

Advisory Board is a three-member council comprising a representative of Mushawara members of the Samastha Kerala Jam’iyathul Ulama (the supreme council of Ulamas in Kerala) and an eminent educationist who are nominated by the General body of the CIC. The board is mandated to ensure that the CIC functions according to its constitution; and, if required, to convene the general body to take appropriate measures.

Professor Abdul Hakeem Faizy is an Islamic scholar, educationist, and a strong advocate of religious harmony, pluralism, and interfaith dialogue.
He is the chief architect of Wafy and Wafiyya courses, which he designed by modifying traditional Islamic curricula and combining them with modern disciplines. He is an exponent of the role of education in empowering marginalized communities and women.
Currently, he is the General Secretary of the Coordination of Islamic Colleges.
He is also the executive board member of Cairo-based The League of Islamic Universities (LIU), which currently has over 200 Islamic universities from all over the world as members. He is the first Indian to be nominated to the 21-member apex body of the association. The CIC has been a member of LIU since 2014 and Faizy was appointed to the board in 2018.
Faizy is also a representative from India at the Abu Dhabi-headquartered World Muslim Communities Council.
In recognition of his educational activities, islamonline.net honoured him with the IOL Star of the Year award in 2009 while onislam.net felicitated him for his exemplary educational services in 2011. In addition, he was felicitated by several local bodies and organizations.

The Academic Council consists of a director, an assistant director, a member secretary and four members elected from the general body, in addition to four eminent educationists nominated from outside the general body. The council is mandated to determine and verify the details, conditions, criteria, and infrastructure of the affiliation of the educational institutions; design the curriculum and courses; evaluate and review the academic quality of the affiliated institutions; take practical and timely measures for improving the quality of the courses; upgrade the syllabus from time to time and prepare the textbooks as and when required.

Publishing Bureau is a seven-member body including a director and an assistant director. The bureau is tasked with making all the prescribed textbooks as well as references available for the students either by publishing them or getting them from other sources. The Finance Committee is comprised of eleven general body members, including a director, assistant director and a member secretary, selected from the general body and five nominated members from outside the general body. The committee is tasked with the financial management of the construction and operations of all the institutions owned by the CIC, including raising the funds, pooling, and allocating the resources and taking decision on spending and investment. The body can also financially support the CIC's affiliated institutions and other educational and cultural activities, subject to the CIC's approval.

CODE functions to expand the possibilities and opportunities of the Wafy Wafiyya system and it provide various educational and training courses for the public irrespective of age or gender. It is planning to introduce the Wafy Islamic Life Diploma focusing specifically on the areas of life skills, home science, family management and spirituality.

The Management, Parents and Teachers Association (MPTA) plays an important role in bringing together three vital pillars of the CIC’s operations, coordinating their efforts and aligning their visions with the vision of the CIC. All the affiliated institutions have their own independent MPTA committees and two representatives from each of these committees will represent their respective institutions at the CIC MPTA.

Research Council brings together the teachers and scholars from Wafy institutions to discuss and debate vital issues in Islamic jurisprudence and other relevant topics. The council had discussed from time to time several important topics, drawing the attention of the Islamic scholars in Kerala.

The CIC’s Compulsory Social Service (CSS) coordinator is tasked to coordinate all the CSS activities in the affiliated colleges, issue certificate to those who have submitted their works, help students find opportunities for social service activities.
